   whats the best way to get a good cleaning done on a wooden combed harp?

This is one of the reasons I don't recommend wood comb harmonicas, especially the Marine Band. They are not easy to maintain. See our Repair for general cleaning tips-

   For practical purposes, is it harmful to leave the harmonica out of its box? That is, I imagine that it would be ultimately best to keep it in its box. But if I keep it on top of my desk for easy access, play it and wipe it clean every day, and the weather is not too humid nor too dry, does it matter much if I don't keep it in the box?

The box just keeps the dust out. I always put my harmonicas back in the box for this reason, but it's not a big deal either way. You just might need to clean it a bit more frequently if there is a lot of dust around when it's not put away.
